They all fly completely on ion thrusters. Some are on the aft end of the saucer and warp nacelles:

And upward thrusters are installed in various places to counter gravity and provide attitude control:

Because propulsion is ion-only, they can make 80 m/s firing passes at 1000m, but when manually piloted too low they will take time to regain speed and altitude. In an emergency you can pitch up and engage the warp drive. On the other hand, Enterprise's nav deflector particle cannon (in Explosive mode) packs quite a punch underwater.
